Any little bit of prevention is better than none. I'm not thinking absolute waterproof, more like prevention of a spill or light rain. Heck, I would be fine with just plugs and I can wrap them in plastic wrap as kind of an "O ring" to plug the holes. OH! That gives me an idea! A plug with a groove and I can simply print a TPU seal that slides into the groove for a press fit seal. That would be perfect and should be easy to model.

We were just talking about this, and actually, if you use a DIY tray insert, it covers all the holes and you don't have to worry about dust.
I will print a version of this to show you how it looks! This might be an immediate solution that doesn't require extra plugs.

But not rain or spills by the sound of it, or will the tray insert be tight enough that liquid wouldn't seep in? I'm thinking of totting books and board games and the need for protection from the elements as well as accidents when they are sitting on the floor.

Unfortunately, we have not designed it to achieve waterproof or spillproof tolerance. Some sort of plugs or decorative cover for the holes would be possible, but even that would not be considered waterproof.
But inserting a DIY tray the height of the boxi would solve the dust problem.

Decorative cover plugs (anything to plug up all the holes not used ) and as I noted earlier printable airbrush templates would help with taking the simply box look out. I would even think about a custom paid one for mine...
